Color by: the options control colouring of Alignments and Isoform proportion tracks. Sample, Base, and Match options are present by default. If attributes have been assigned to samples, they will appear in the drop-down list. In this example, that is the "Tissue" attribute

Difference between Color by Sample and Color by <Attribute>.
